Birth Island, the island which is inhabited by Godzilla and Little Godzilla is found destroyed. Little Godzilla then appears as a larger and more powerful sub-adult due to the excess radiation and is renamed Godzilla Jr., who is able to defend himself. Godzilla, covered in lava-like rashes, assaults Hong Kong. The G-Force hire college student Kenichi Yamane, the grandfather of Kyohei Yamane, who killed the first Godzilla in 1954, to unravel the mystery of Godzilla's condition.

Yamane suspects that Godzilla absorbed too much energy and is having a nuclear heart attack. His death will result in destroying the Earth, and possibly more. The G-Force then designs a new weapon, called The Super X-3. Strange life forms appear where the original 1954 Godzilla died, and a host of deadly Juvenile Destoroyahs begin wreaking havoc. Soil samples reveal that the Destoroyah is conntected with the Oxygen Destroyer (the weapon that killed the original Godzilla), back in 1954, which mutated Precambrian era life forms. Later, the Destoroyahs evolve into new forms. Psychic Miki Saegusa uses her powers to lure Godzilla Jr. in an attempt to combat Destoroyah in Tokyo. Godzilla, searching for his son, follows Junior, but complications arise. Due to his encounter with the Super X-3, Godzilla will meltdown once his body reaches 1,200 degrees Celsius and the Earth will be destroyed.

During Junior's first battle, he is wounded. Godzilla and Junior eventually meet in Narita, but Destoroyah returns in his final form. Destoroyah knocks down Meltdown Godzilla, and takes Godzilla Jr., dropping him from an extreme altitude, killing him. Godzilla, enraged, battles Destoroyah, which destroys most of Tokyo. Due to being born from the Oxygen Destroyer, Destoroyah has an advantage, but Godzilla's radioactivity has increased his own power. Destoroyah's body decomposes into smaller Aggregates and swarm Godzilla from all sides, but Godzilla uses his nuclear pulse to incinerate the miniature Destoroyahs.

Finally alone, Meltdown Godzilla tries to revive Junior, but fails. Overcome by grief, Godzilla's heart continues to fail. Suddenly, Destoroyah returns for one last attack, and Godzilla's demise begins, causing his power to increase. In a fury of rage, Meltdown Godzilla beings reigniting Destoroyah with his atomic rays, severely injuring the beast. Destoroyah then attempts to escape, but then the military comes and blows off Destoroyah's wings. Destoroyah falls out of the air, but Godzilla doesn't move. When Destoroyah hits the ground, because of the extreme changes in temperatures from the ice rays and Godzilla superheating the ground, Destoroyah explodes. When Godzilla reaches meltdown, the Super X-3 freezes him with ice rays to stop him from destroying the planet, and are successful. Godzilla's final moments are long, and his flesh and body slowly melts away. Godzilla gives one last faint roar, as he slowly turns to nothing but ashes.

The victory is a costly one, since the radiation has rendered Tokyo uninhabitable. Suddenly, the radiation levels begin to drop, and from within the thinning smoke, reveals a revived and full grown, Godzilla Junior, at his prime, the new King of the Monsters.

Godzilla vs. Destoroyah (Gojira vs. Desutoroia, lit. Godzilla vs. Destroyer) is a film where Godzilla fights Destoroyah, a creature that was created by the Oxygen Destroyer weapon that killed the first Godzilla back in 1954. It was released in Japan on December 9, 1995. It was produced by Shogo Tomiyama, under executave producer Tomoyuki Tanaka, the man who had created Godzilla the 1950's. This would be his last Godzilla film. Takeo Okawara directed and Kazuki Omori returned to pen the screenplay. Kohich Kawakita directs the special effects once again (although this would be his final Godzilla film as well). Akira Ifukube, the composer of many Godzilla films (including the original), returns to provide his final score for the series. This film was originally intended to be the last Godzilla film until 2005, but due to the worldwide fan disappointment of the 1998 American Godzilla film, Toho decided to release another one of their own films in 1999.
